      If you use non-Masterflex tubing in a Masterflex pump head we cannot guarantee any of the performance specifications that we advertise will be met and it will also void the warranty of the unit as well.       You may want to look at the following pump, it can do what you are asking for: EW-78001-70 (Ismatec ICC 3 Channel 8 Roller Peristaltic Pump). I believe they also offer a 2 and 4 channel.

      The only way to have a different flow rate in each channel would be to use different size tubing in each channel. They are not independently operated, all channels sit upon the same rotors.
